The Eagles already had one foot in the last four after impressively beating their Italian opponents 3-0 in the first leg at Selhurst Park.
Fiorentina fans produced an incredible atmosphere before kick-off in the return as they tried to inspire their side to a comeback, but their hopes were dealt a major blow just 17 minutes into the game when Ismaila Sarr headed Palace in front after meeting a Daniel Munoz cross.
That made it 4-0 on aggregate, but the hosts gave themselves a fighting chance when they equalised on the night from the penalty spot in the 30th minute.
Jaydee Canvot caught Rolando Mandragora inside the box and Albert Gudmundsson stepped up to send Eagles keeper Dean Henderson the wrong way from the spot.
That home hope grew stronger when substitute Cher Ndour struck from outside the box eight minutes into the second half.
Henderson then made a good save to keep out Gudmundsson's effort as Fiorentina pushed for more goals, but Palace held firm to ensure their European adventure continued.
They will next face Shakhtar Donetsk over two legs for a place in the final after the Ukrainian side beat AZ 5-2 on aggregate after a 2-2 draw in the Netherlands.
Progression did, however, come at a cost as Palace lost both Adam Wharton and Maxence Lacroix in the first half to injuries, which manager Oliver Glasner will hope are not serious.

Already 3-1 up from the first leg, tournament favourites Villa produced a statement display under four-time Europa League-winning manager Unai Emery to take another step closer to ending a 30-year trophy drought.

After last week's 1-1 draw in Portugal, Morgan Gibbs-White scored the only goal at the City Ground to set up a mouth-watering final-four Europa League tie with Villa later this month.
Porto had failed to win any of their previous 24 matches on English soil, including a 2-0 defeat to Forest in October.
The task became even tougher for the Portuguese side when Jan Bednarek was sent off after just eight minutes for a high challenge on Chris Wood.
Referee Danny Makkelie had initially decided against booking the former Southampton and Aston Villa defender before the video assistant referee recommended an on-field review.
From that moment, Forest - who have used this competition as a welcome escape from their struggles in the Premier League this season - stepped up the pressure and took the lead through Gibbs-White four minutes later.

Five goals were scored in a blistering, breathless first half of a quarter-final second-leg cracker, before the game switched to a tactical battle after the break with both sides slowing down the tempo.
It looked like extra time would be needed to settle the outcome, but Real Madrid substitute Eduardo Camavinga was shown a second yellow card for time-wasting four minutes from time following a foul by the French midfielder on Harry Kane.

The Gunners came into the game with a 1-0 lead from the first leg thanks to Kai Havertz's late goal in Portugal last week and that strike was enough to see Mikel Arteta's team take their place in the last four of the competition.
Arsenal started the game in an extremely positive manner but despite the Gunners having more of the ball, it was visitors Sporting who came closest to scoring in the first half.
Francisco Trincao, Pedro Goncalves and a loose pass from Arsenal goalkeeper David Raya gave Sporting opportunities before Geny Catamo hit the post with a volley after Maxi Araujo found him with a cross inside the area.
The home crowd inside the stadium produced a nervy atmosphere as the game went on with the Gunners defending a slender lead and following their defeat to Bournemouth in the Premier League last weekend.
Araujo had Sporting's best chance in the second period when he shot wide from inside the area while substitute Leandro Trossard hit the post with a header from a corner late on for Arsenal.
The victory over two legs means that Arsenal have reached successive semi-finals in the competition for the first time in their history and will take on Atletico Madrid for a place in the final.
